This seems to be a packaging issue. Can you confirm that everything works well with the Scilab binary from scilab.org ?
Furthermore Scilab 5.4 introduced a new graphic stack which hide GL issue behind the use of JoGL. Are you able to upgrade your system to get Scilab
5.4.0 or later version ?</pre>
