The build system of Scilab 4.X is very different from the 5.0 but I
don't think your problem is related to Scilab build system but more
likely to your system and the software installed on it.

You should use the software provided by your distribution. Stuff like
libtool are (heavily) patched by the distribs.

Install autotools are get these files from it.

If you don't provide the actual errors, it is hard to help ...
If you want to regenerate autotools, you are going to need autoconf
2.64, automake 1.11, aclocal 1.11, gettext 0.17. Files for Libtool are
embedded in the source tree.

If you are rebuilding Scilab because of an old glibc on your system, it
is now fixed in the nightly builds (See bug 3131).
